I think the site dedicated to it might help you there...
That should help, but it's about Ultimate mod 1, not 2.
If you want more info though, just PM him directly. he hasn't got any painsticks like SOM has...that I know of...

Did they ever fix the problem with the new ship models not firing phasors?
I had 9 connies versus 7 klingon destroyers and i got wiped out! :S

Not to my knowledge, no. 
I sent a PM to Jig a while ago coz I found a forum that he and Dafedz used whilst making the ultimate mods. On them, they said they might have solved the problem.
He replied to me and said it hadn't worked out though.
Dafedz seems to be one of the top modellers out there for BOTF, so if anyone did manage to solve it, it would be him.
Anyway, that's half the point of BOTF2 - you will be able to add stuff in, if you want.

I've never actually downloaded the Ultimate mods.
My games are a total kitbash of many mods that i've downloaded. I simply mixed and matched the files I like.
I've used the various editors and things to make my own changes as well.
Battles can be quite fun, coz i've edited the ship's stats so that their strengths and weaknesses are totally pronounced. It's really fun taking out the Ferengi now.
